I have 112 locally stored trailers in mp4/mov/flv format and they all work in the showcase window panel, as well as when you press "I" and select the trailer that way.
If you have Dark Knight 2008.mkv, you must have Dark Knight 2008-trailer, exact name.
Anytime I add a trailer to a movie already in my database, I simply select the movie in showcase, press "I" and then select "Reload." I never have to move any files around, just reload and XBMC will scrape the movie and find that it has a paired trailer locally. It works every time for me. The only time it will not work is if it has a "," in the title, but I explained that fix.
An additional note, ALL of my movies are in their own folders. Dark Knight (2008)/Dark Knight (2008).1080p.mkv and Dark Knight (2008).1080p-trailer.mp4
