Advanced Launcher, like XBMC, natively does not support sub-categories. Using several instances of Advanced Launcher allow to bypass this lack like this :
Advanced Launcher instances (as categories) -> Launchers (as sub-categories) -> Items
Now, if you do not need to use subcategories, you do not need do create a new instance for each applications. For example you can put Chrome and Misc Comics into the same Advanced Launcher instance, each one as a launcher, and make each launcher accessible from your XMC home menu/or submenu using XBMC favourites.
There is no limit for Advanced Launcher duplication. Just be careful to use sufficient different name for each instance. For example : plugin.program.advanced.dc, plugin.program.advanced.marvel, etc... and take care to edit the Advanced Launcher files using a text editor supporting UTF-8 format. Also once you duplicate and rename an instance of Advanced Launcher, this one will not be automatically updated. Only the original one will.
Because thumbs and fanart identification is base on the item filename, you can do what you want. For example if your comics is named Batman-issue-300.cbr if the corresponding fanart and thumb images are located into the same directory, they must be named Batman-issue-300_thumb.jpg and Batman-issue-300_fanart.jpg. But, if you decide to put the corresponding fanart and thumb images into different directories so they just have to be named Batman-issue-300.jpg. By this method you cann also put for example all your comics thumbs (Batman, X-men, etc...) into a same directory and all your comics fanarts (Batman, X-men, etc...) into another directory. By this method you do not need to create one specific folder for each comic issues containing the cbr, the thumb and the fanart image.
Personally, for each launcher I use 1 specific directory that will contain the items, 1 specific directory that will contain the corresponding thumbs, 1 specific directory that will contain corresponding fanart. I think it is more easy too manage. But that's my personal point of view.
