Solution found...
I think when you install XBMC, if it is on low end hardware, the installer disables the "Use a fullscreen window rather than true fullscreen". I didn't check this as on the other hardware it always seemed to be enabled by default.
I guess the installer checks the base configuration of the hardware and adjusts this set I should have checked it anyway.
So now my external app launches, XBMC remains on screen just not in focus, and the songs play as they should!
