For example, with MAME, you need to indicate into the mame.ini configuration file the path for the roms. If they are all into different directories, that's will not works. All MAME roms has different filename. Those roms cannot be identified by MAME if you rename them. So they can not overlap. The related images (thumbs, fanarts, marquees) are all linked to the corresponding roms by their name and stored into distinct directories. There is no possibility of overlapping.
I will not add a functionality that encourage a non-normalized storing of iso and roms.
