How do i upgrade the kernel to a recent version or even rebuild a kernel from scratch to use with appletv ? Is there anything special that must be done so that the system will still boot or will a apt-get upgrade command work.

This has been discussed on the second page of the Crystalbuntu thread. To summarise:
The highest version of the kernel on 8.0.4 is 2.6.24-28. You can't go higher than this. If you wish to upgrade the kernel, you must do so with sudo apt-get upgrade and then you must rebuild the mach_kernel which is stored on the Recovery partition (this is because the boot process is streamlined). To check your kernel use uname -r.
