I have tried removing and rescanning the shows into XBMC and the same problem still occurs. The video file extensions on the shows are .mkv and .avi. Anyone have any suggestions on fixing this? Thank you.
You will need to tell us a few things before we can help you. Are these channels created through the use of playlists that you made or did you just use PTV, if so show us the contents of your playlist? Did you set any channel rules and can you show them to us? After that we may be help you out.

Currently, I got 3D flicks in my library and they are played with an external player. They have a special string in their name to make XBMC recognize them
The problem is, PseudoTV intertwines them in the channels and everytime a 3D movie is showing, it opens the external player. When I try to get back to PseudoTV it usually get stuck.
Is there anyway to disable the 3D flicks all together using the same string in their name?

There may be a way to create a user playlist for your channel that will only load movies that don't include your "special string". Then use that playlist for this movie channel. Of course, if you have already tried that....then nevermind. You may want to try that.
