Right now I have Mysql database setup using SMB. I am considering switching it to using share via FTP. My question is if I update the settings on my main Kodi machine to FTP will mysql database automatically update or should I create a new mysql database for sharing via FTP?

You would effectively be rescanning in the library, removing the SMB "version" and adding the ftp "version".
