Hi,
I have an issue with a 3D Half SBS MKV and OSMC 2016.02-3 or Kodi 16.0.
When playing this movie, the majority of subtitles positions are OK but there are subtitles with a wrong horizontal position (the half of the subtitle is outside screen).
Subtitles are IDX/SUB or SUP format, same issue with both. There is no problem with the same MKV and my internal TV player or with a PC player.

No. It's not Pi specific so you may have better luck in a more general forum.
There was a report here and in test builds a commit has been reverted (including the Milhouse Krypton builds) which I believe fixes this issue, but I'm not sure if it breaks other 3D subs.
