I had an issue where after a recent Ubuntu upgrade (16.04 to 16.10) upon every video library clean up I would have a frozen (non responsive) Kodi instance.
The crash would happen at 25%.
Using the Kodi Log I noticed that every time the last 'action' was a CURL to www.primetv.co.nz or my local Owncloud DAV interface. I had this in my Myvideosxx.db file due to having watched a web-episode of something. Using a SQLite DB editor I removed the faulty records and have seen no issues.
The crash showed in different forms:
I'm not sure which part of the Ubuntu upgrade caused this, but I haven't tried to hard. If you want I could put the old library DB back to investigate further.

- Kodi gone (due to crash at either 25% or 67%
- Sometimes apparmor would kick in
