Very strange that it works via videos->Files (Is your internal library in sync with the file system?). Please can you provide a log and the time code when you selected the given extras that did not appear.

Trying to get a log now, could it be because these are stacked MKVs?

The Lord of the Rings - The Two Towers (2003)-Part1.mkv
The Lord of the Rings - The Two Towers (2003)-Part2.mkv

I only ask because the "location" of normal moves show up like
smb://storage/movies/Serenity/Serenity.mkv
But these show up something like:
stack://../../../../../../../../The Lord of the Rings - The Two Towers (2003)-Part2.mkv
