About the "dirty regions" settings on level 3. Is that needed? I think I used level 1 before, and thought the menus was smoother then. It might be it was a diffetent HTPC, but can it be this settings?

More questions. I bought two exact same NUCs, NUC5CPYH, and both are now running this version of OE with the changed to autostart and advanced settings made.
One TV is an old plasma with 1024x768, and it's running at resolution 1080p@60Hz. During a movie it changes to 24Hz and all that...
The other TV is an newer Samsung UE55HU7505 with 4k resolution. When going in Kodi settings, video settings, where I normal change if the TV gonna get a 1080p or 720p resolution and where I can change the refresh rate to the TV (for the menus), both resolution and refresh rate are greyed out?

Also, one of the NUC, the one with 4k, is really laggy. It's running OE from a USB. The other, connected to the old plasma is running from a class 10 SD-card, not that laggy.
The NUC connected to the plasma is mostly running at full cpu speed, 2.2 Ghz (strange?) but the NUC connected to the 4K-TV is mosty running at low 860 Mhz (that might explain the laggy experience...)
What can I do about this?

Your lenghty post is off topic.
DR 3 is a sane default, 1only render dirty cells. So try it.
First decide what functions / features you expect from a system. Then decide for the hardware. Don't waste your money on crap.
