I still don't see how the Samba server change (which is an OS component, not used by Kodi) should affect the behaviour of the smb client used by Kodi. Possibly our new Samba server config is confusing/conflicting with the Samba server in your NAS, but if 7.90.007 also has a problem then this pre-dates the config change...
Have you both tried rebooting your Samba servers (don't create the custom samba.conf), in case they need to renegotiate who is in charge?

So, with the LE Samba server OFF (no processes running), and using only the default settings (ie. without /storage/.config/samba.conf), do you still have smb:// problems with builds #1018 and later? As that would make very little sense...
