Please check the log after DB update and scraping to find out why the files are not been added or scraped.

1) removed the episodes with issues from folders
2) ran EMM TV Show update
3) deleted existing logs
4) added the episodes with issues back to folders
5) ran EMM TV Show update
This will give you a Fresh Log with only those episodes.

The only thing I can imagine: the files are somewhere without assignment in the database available. Have you ever tried to clean the database? Actually, then should "removed" files are removed.
Alternatively you can open the * .emm file with "SQLite Browser" and look for it in the "files" table.

Is there any more updates/releases?
The last one on google drive is Dec 2018 (Ember Media Manager BETA 1.4.90-alpha.git.99933648.exe)
Also can you put the build number in help>versions?
It will make it easier for us to see what build number we are running...
