Well I figure out the issue with Army Wives. The nfo that EMM created for each season 7 episode had the wrong season and episode number. I deleted the season 7 nfo and rescraped and it worked.
This still leaves the issue with these three shows where EMM creates an nfo for each episode, but only after I delete the show and rescrape it.

Well still another issue with season 7 Army Wives in that XBMC doesn't see it.

I deleted all txt and nfo files from each season folder. Also got rid of the EMM Bin folder. Then deleted army wives from xbmc library and cleaned it. XBMC added the poster and fanart back, but nothing for any season. I'll assume this is because like EMM, XBMC requires episode nfo's for some select tv shows?

I then rescrape the show, but season 7 wasn't showing up in EMM. I discovered that season 7 doesn't have any artwork on tvdb.com, which was preventing it from being seen. I manually added artwork into the army wives folder for season 7, but EMM wouldn't see it after pressing F5. So I had to edit season 7 and manually add it's poster and fanart from local folder.

My line of thinking is that if it was a cross bug it should have affected all the shows, as it only affects few shows-episodes it should be something either in the file - folders or in the data from theTVDB that messes things up.
another test I would do is to copy the Season 7 into another show - series and rename all episodes (using renamer) to have them be coherent and see if they are scraped correctly.
Also I would take files that are scraped correctly and rename them for Season 7 and see if they are scraped correctly...
this should exclude that is something related to the files (and I mean ALL the files in the folder and the folder itself)
