I have a WDTV Live media player with a 3 TB drive attached. I keep all my Movies and TV Show on the drive. The Drive is accessible on the network and I am able to setup sources in XBMC and play media from it. The problem is when I try to remove various files from the Library it removes them, but detects and re-adds them the next time I start up XBMC on the ATV2.

Anyone know how to get these changes to stick?

If the files are still on the drive, then XBMC will readd them to the library next time it does a scan.
