I hear about lagging with some skins installed, if that won't be a problem with a Celeron processor, I can save a nice amount of money by going with that instead right? Only thing different is I'll need 1x4GB ram instead of the 2x2GB.

1. Yes, that is the latest Haswell i3 NUC with the bay for a 2.5" drive. Good choice, especially at that price. Don't forget you'll need a mini-HDMI to HDMI adapter or cable!

2. Is there any reason you're going with 2 x 2 instead of 1 x 4? I'd highly recommend the 1 x 4 just because it's a few dollars cheaper and it gives you the room to upgrade in the future, just in case.
3. Not a bad choice, but I think you could find an SSD a little cheaper than ~$1/GB

The 128GB mSATA drive is currently $72.99 (as of this writing) - this will give you double the storage, while leaving your 2.5" bay free for an additional 2.5" storage drive if you want to add one. Or, if you like the aesthetics of the shorter NUC's, you can go with the NUC that only has the mSATA drive, although you would technically be losing out on extra functionality.

4. I'm no expert on Logitech Harmony remotes, but I probably wouldn't spend $110 on a remote to control only 3 or 4 devices. Unless you need the extra smartphone functionality, or plan to add several devices in the future, I'd probably save a little money and go with the Harmony 650 instead.

5. I have the BayTrail NUC with 2GB of RAM and a 30 GB SSD. It has worked quite well for playing 1080p mkv files just fine. Right now DTS and Dolby Digital passthrough aren't working yet (I suppose Intel is working on fixing it), and I also heard it's not powerful enough to play Hi10p/10-bit video files if that's important to you. Otherwise, for the purpose of streaming media through XBMC, it's quite snappy and works well. Apart from those potential issues, I don't think there are any other major disadvantages with the BayTrail NUC.
If you do decide to go with the BayTrail NUC, you'll have to get a 2.5" drive as its Mini PCIe slot won't take a full length mSATA SSD.
