I have my Music library setup according to kodi naming standards ( Music>Artist>Album>songs).
I used Cdart manager and now have duplicate Artists folders example mine: The Beatles Cdart managers: Beatles The,.........Crosby and Still .....crosby & Stills.....on and on.

Anyone have a way or a program that can delete these folders that seem to only have art in them?

You need to re-tag all your Music, and make sure the tags are the same. So all your Beatles music will be tagged as "The Beatles" and not have some tagged as "Beatles, The".

This is one of the reasons I don't use CDArt manager, it is especially bad with Compilations, in which you don't have a particular artist albums, but you do have one of their songs in a compilation. Well, CDArt manager will create a folder for that artist and place artwork in that folder (just as you described).
