How do you handle the metadata for a movie that you have multiple MKVs for? For example, I ripped both the 2D and the 3D version of Rogue One. I want them to show up in Kodi as a single movie, but be able to choose which stream to watch when I select the movie and choose Play.

How do you handle this in the .nfo file?

Use extras add-on and treat one version as an extra.
