This is the folder structure on my nas.

media —
|
—> movies
—> tvshows
—> cartoons

I configure Kodi to scan each folder seperately but it puts the cartoons in the movies. Is there a way to keep them separated? I dont want the cartoons in the movies.

Look at video nodes (wiki).

You'd have to tweak the default one for movies to exclude the cartoons, and then create a new one for them separately.
