Personally, I use a video editor to merge files because of the flexibility it offers but that might be overkill for your requirements.
You could try Music Media Helper which can merge video files and create chapters in a single operation. Only problem is while it can import mp4 or mkv files it will only save the merged file as mkv (at least the version I'm using, newer versions might save as mp4 like the chapter editor does). That's great if you use mkv format but if you prefer mp4 format you need to convert them back to mp4 while preserving chapters. The only free converter I know for sure does that is HandBrake, although there may be others.
Other tools you could check are MP4.tool to join files quickly or MKVToolNix if you prefer mkv format.
