I have a CD/DVD-player connected to my Kodi on a Raspberry pi 2 and as I have chosen audio as HDMI and audio out the sound from the CD is coming in the audio out on the card and by the HDMI to the TV. I use the TV as a display and navigates with the TV-remote.
When I listen to music I might want to see what is on TV but when I change the HDMI with the TV-remote the CD is paused.
I can turn the TV of with the remote without the CD pausing.
Is there any setting I can change about this?

Have a look at settings/system/input/peripherals/CEC Adapter.

Disable it completely if you are not using CEC. If you are try disabling options like:
action when switching to another source  pause playback
