Linux Ubuntu 24.04, flatpak, file explorer weird behaviour

Kodi 21.0/21.1 (both)
Ubuntu 24.04 x86_64 macbook pro 2012

I need to specify a path to retroarch executable which is `/usr/games/retroarch` on my machine. File explorer doesn't show `games` directory inside `/usr/` and even more the content of `/usr` directory that kodi shows looks weird:

it misses "games" and "include" directory, but shows "etc" that I don't really have.

I tried to update from Kodi 21.0 to 21.1 and tried to play with flatpak permissions, but it didn't help. Here is how my permissions look at the moment: https://imgur.com/a/Bj1Wvd6
