Do you have an account at TVDB? You can correct the listings if they are wrong...

Seems I do, which I honestly didn't even remember I had. After removing the special positions and rescraping, unfortunately, a separate Specials section was not generated. So I went back to my original thought and added a dummy s02e01 file to the directory and rescraped again. Sure enough it created sections for s1, s2 and specials. So I guess the scraper is coded that if there is only one season then just lump specials in with the season 1 episodes. Needless to say I put everything back the way it was before on TVDB. I believe the Special Position puts these special episodes and movies in the proper order within the series when you choose to watch All Seasons instead of going into a specific season.

Edits on the site are not immediately available via the API for scraping. Edits need to be cached across mirrors. I don't remember the update interval for TVDB but could be up to 12 hours. TMDB is either 3 or 6 hours.

That could be the case but I'm not sure if that explains why the Specials section was generated after I added a dummy s2 video file. Also, i think TVDB updated my changes almost immediately because when I rescraped, after making my initial changes, the specials were all at the top of the list of episodes in numerical order, instead of tucked in between the season 1 episodes, like my first screenshot.
***To add to this, when I did Manage --> Remove from Library and only removed my dummy s2 episode, everything reverted back to all s1 episodes and the specials all being listed together. I didn't even need to rescrape***

***My final add, I also remembered that I had the Flatten TV Show Seasons set to If only one season in the Kodi library settings. When I set that to Never it created sections for the Specials and Season One. So I guess it doesn't consider specials a season and so it "flattens" them into season 1. Would you happen to know if there is some kind of dirty hack I can add to an xml somewhere that would force Kodi to consider S0 a season?***

Keep in mind, like I said, it seems that switching the Kodi option Flatten TV Show Seasons to Never looks to have resolved the issue. I just hate having a season 1  subcategory for a show when it only has one season. Feels redundant, that's why I have it set to If only one season.

I don't think this really ever anything to do with the TVDB to be honest - sounds like it's entirely the Kodi presentation options here that you don't like.

Ideally, editing the TVDB to remove what was probably correct data about the placement of that special in timing terms should be avoided - you might want to send them a ticket to revert that change, or edit it back into where it was.

(Side note - having used the TMDB and TVDB intensively for like 15 years now, the TVDB data is far more extensive and accurate (and particularly for non US things) - I've attempted to shift to TMDB on several occasions and on each so many things are scanned incorrectly and require manual intervention (e.g. setting that show to use the TVDB instead) - that I would take the TVDB every time, whatever is supposedly the more 'Kodi official' way).
Addons I wrote &/or maintain:
OzWeather (Australian BOM weather) | Check Previous Episode | Playback Resumer | Unpause Jumpback | Caber Toss | Switchback | XSqueezeDisplay | Kodi 2nd Display
Sorry, no help w/out a *full debug log*.

Oh, of course. I completely forgot about that.
Glad you got it solved.

That being said, would you happen to know a way that I could get Kodi to recognize Specials as a "season", so that even if there is only one season of a show, Kodi would still make a separate entry for the specials instead of mixing them in with season one episodes? I think this is drifting into new topic territory though.  Confused

No, not that I know of. It is the way it is coded in core.
Personally, I don't use Specials at all. I add the "Specials" episode into a season where it fits with the storyline. eg... Doctor Who and the Christmas Specials, I add it as the last episode for the season.
In case you want to go down that track... https://kodi.wiki/view/Convert_movie_to_episode
