In what resolution/refreshrate did you set the Windows desktop and within the Kodi settings? Do you use 4K upscaling on the Yamaha?

Your panel probably does not have older HDMI 1.4 inputs designed for 1080p 3D. It probably has 2.0a designed for 4k. It is not backwards compatible. 3D is not going to work unless you use a different player with Kodi like PowerDVD. Many choose to invest more money in an NUC device with these older ports to circumvent the problem.
